    Alternative coding to this?

    I am using a free jQuery script for the frontpage of my website here: American Made Signs | Sign Company Charlottesville, VA
    What it does is you click a smaller image and it displays it in the top container larger.

    SiteLock has alerted me that it contains malware from a .pl extension or website. This is the first problem it's ever had in almost 3 years of being up.
    Nothing in the script contains the alert problem. So it must be remotely connecting to it.

    Should I leave it? or what alternatively do I have to this code? PHP? JS? jQuery?

    Make a safe copy of everything in a place where you won't delete or overwrite anything.

    Then on your website, remove all of this from your web pages:

    <script type="text/javascript" src="jquery/jquery-1.4.2.min.js"></script>
    <script type="text/javascript" src="jquery/jquery.gallerax-0.2.js"></script>
    <script type="text/javascript" src="js/prototype.js"></script>
    <script type="text/javascript" src="js/scriptaculous.js?load=effects,builder"></script>
    <script type="text/javascript" src="js/lightbox.js"></script>

    See if the problem goes away ... that will answer the question about a corrupted or altered javascript file.

    If the problem goes away, you'll have to delete all of the actual .js files and find clean 'latest revision' copies, or don't use any of them, but find a different script to use.
