My boss just got a new computer and it has google toolbar on it, when he tried to click on a link on our site (that opens in a new windows) Google Toolbar blocks it. Says its a pop up, but its not.

It opens in a new window how? Via the target attribute, JavaScript? Appearently, whatever method is used it regards "opening in a new window" equivalent to "pop-up"; a bit harsh perhaps, but maybe another reason to not open new windows.

Just target = "_blank"
The reason for opening a new window is because its a link to an external site. Obviously the boss doesnt want people going away from our site.

Other pages doing the same thing arent being blocked. We've considered perhaps that the querystring (which is ?url=http://domain.com) is causing the problem but I dont know, we havent investigated it fully yet.

I have the Google toolbar too, and when something that it interprets as a pop-up is blocked, there is a yellow bar at the top of the browser window that displays. He can either click the X to close that yellow bar or else click on the bar itself and select an option that says it's ok to have pop-ups from this website. I'd have to go find something that the toolbar blocks to tell you exactly how it works, but what I've described is pretty close.
