File System popups look to be tabular (each table, a window):

Directory tree lists too... each level appears to be a table of object data.

What else could they be (in HTML)?

Hmm well since it is data I would use a table, but you could also use some unordered lists I guess.

I was thinking tables within a list (for the tree)...

You could use the list-item for the bullet, and a background-image for the arrow.

I was thinking more along the lines of the best 'data structure' for mapping between both types o' menu...

Yeah, that's probably it (a table, that is).
