I looked at godaddy's set and they don't offer addon domains. This is where you ca have multiple sites under on hosting plan and use the same resources. In addition each domain would look as if it was hosted independently. What they do offer is something called masking and pointing to a subfolder. Also they offer pointing to subdomains.
My question to you guys would be how will these three options affect SEO? Will if affect negatively? Will google not crawl the subsites? Which of the three options should I go with?
1. Hosting plan that has a add-on domain feature.
2. Create subfolders and point the domain to a page inside subfolder. Masking
3. Create subdomains and point the domains to the subdomains and mask it.

Don't bother with url masking. It's a quick, but amateurish way to establish a site as they usually rely on housing your site within a frameset - which, as a method in itself, is generally worth avoiding.
Add-on domains are one you can consider without worrying about negative seo implications. Although added-on domains exist within sub-directories of the account domain, in all practical terms they are completely self-contained and appear to search engine bots and users alike as no different to individually hosted sites.
I personally used to use the add-on domains feature of Cpanel and never found reason to be concerned over how added-on sites appear to se bots or users.
However, as my domains have grown in number and those domains have in turn become active websites, I felt it was better to 'trade up' to a reseller account as it gave me greater overview as well as greater direct control over every aspect of each domain/site.
(Certain control panel features and facilities aren't individually available to added-on domains.)
Reseller accounts can be bought for reasonably low amounts now and if you have any intentions on managing/overseeing a number of your own or client sites, I would certainly recommend that you track down an entry level reseller account.
Having access to a control panel for each active domain makes managing each domain considerably simpler. It also helps to keep each domain's directories less cluttered and more manageable as you're no longer adding sub-directories for every side-project and client's site, as is generally the case when relying on add-on domains.

google treat subdomains as a complete web site ,if they are linked the subdomain could the boost domain rankings.

So I guess for now I will go with a hosting site that offer addon. Currently godaddy does not. In the future I will think about moving up to a reseller or virtual server. Can you guys recommend good, reliable and reasonablly priced hosting compnay that has that feature. Also a good reseller hosting company.
P.S I hear people say cpanel reseller what is the difference between that and just hosting reseller?

Fwiw, I'm getting a good deal with these people (http://www.uh-hosting.co.uk/). I'm now* on the resellerEntry deal and I feel it's well-specced for the price. I've been hosting with them for over two years and I've been totally happy with the service.
They are UK-based and maybe that might be an issue for you, but iirc, they do have both UK and US based servers.
(* I was previously hosting with them via another reseller)

CPanel and WebHost Manager (WHM) control panels that are installed to enable you to manage your hosted domains.
There are other control panels available, depending on your host, but cPanel seems to be a popular choice amongst less techy people.
The reseller account I have uses WHM control panel for the main reseller account and cPanel for use with the individual domains.
