WordPress Problem

Big problem with WP (Installation: http://www.chilipie.co.uk/blog/). None of the links seem to work - it returns a 404 Error every time. This only seems to have happened after I changed the link structure (Options > Permalinks). I looked in my file manager, and then realised that the directories/files didn't exist. I thought WP created these for you though?

Actually, I've got another question...

Can I have the search, calendar, categories links etc. in the directory above WP (WordPress is /blog, the directory with the rest of the files is the root directory - /)? Do I have to make any changes to the search/archives PHP thingys, or do I keep them the same?
