I have some software that states in Windows 7 (I take it this will also be the same in Win 8) to Run As Administrator if UAC is enabled
Could anyone please if I have to do this from software installation setup or just when opening the software once installed?
Also why have I got to do this?

You do it when launching the program. If you right click on the icon for a program there will be an option to run it as administrator.
The reason you have to do this is that with the UAC turned on even if you are in the administrators group it runs programs at a lower permission level so they can't modify the system. This is very much a good thing since it prevents program for screwing something up system wide and helps protect against malicious software.
I've been using Windows 7 for about 3 years now and have only had to use the run as administrator option a handful of times. If a program was written correctly it doesn't require to run under full administrator privileges. If it does then the program needs to be fixed because it is a bug in the program and not windows.
Other operating systems like Linux have worked the same way for a long time.
