What are some ways of setting up an email notification system on your site? I'm working on my site, which includes members, and I want the members to receive an email when another member sends them a message on my site.

How do they send a message?
Do you have some sort of online comment system?
And is your site a hand-made script, or something like WP, Joomla, or whatever?

It's a hand made script. When a member sends a message, the message is entered into a database table, and then outputted on the member's account.

if i might add something, dont be intimidated by php emails, its really rather easy, i had allways thought it was totally complicated until i took it on myself to write a whole email system for my site from scratch, i found it was really a simple concept and pretty much wrote it all, send, reply, view, (read and unread display, sms) the whole shooten match in a few days. so dont be scared of it, its not that bad, youll get it, just take your time and gather good info..

Maybe I should've added this in my post: I know how to use the PHP mail function, but I've been running into a problem - when the email is sent, it shows up in a junk mail for several email host sites. I was wondering about other methods of sending emails, what other options do I have? What could be causing the junk mail problem? How can I get about it?

How long's a piece of string? Some e-mail will always end up in junk/spam folders. There are a 101 reasons why it might happen, or maybe even no reason other than it does.

good point matt on all counts, sometimes theres no reason at all, i know in my process i tried all sorts of things, even went to hotmail and msn and got approved as a non spam website, honestly i dont remember what it was called but i know it was a rather tedius process to be an approved site, but it still happens and really not much anyone can do about it, accept get the user to add you to their not junk mail list.
