I have been trying to make three js scripts work together.

Fancy Box (of similar) Pop up divs (for popping up images, text or iframes)
Fish Eye (enlarging menu as on mac's)
And a Simple Accordian Text Slider..

Individually i can get them all working, but im not sure what to start looking for to get them to work together?

It seams (along with other problems) the jquery version dosent even suit all the scripts..

Notwithstanding what you say about different jQuery versions, you should only include jQuery once on a page. If you do so more than once that will stop anything working.
