other href doesn't work anymore when I embed javascript in php file

I wrote a php file in which I embed html code.
First, all the href link worked fine. But since I insert javascript code in html head, the href link to other page didn't work anymore only those purposed being handled by javascript file worked.

Any supporting suggestion please...
