This may sound a bit strange but is there any way to set a default window position in Windows (Vista) or to change a specific window by editing a registry value or something along those lines?
I resized Windows Media Center while holding the shift key to maintain the default aspect ratio (to avoid stretching) and now the title bar has gone off the top of the screen. When I resize it back again, it moves the bottom rather than the top and right clicking in the taskbar and using "move" or "size" doesn't help at all.

See if this will help. (http://www.jiisoft.com/iemaximizer/Download.aspx)

What is it because "IE New Window Maximizer" doesn't sound like what I want, as I am not using IE at all and I want to resize a window not maximise it (I can maximise the media center window from the taskbar still).

If you were using Windows, you could right click the task bar and chose "move" then click the window and use the arrow keys to move it. But you aren't so I don't know.
Heck, I can't even get Solitaire to open in a different position.

Did you not realize the question was about Windows Media Player or were you just being mean?

Its Windows Media Center but Jerry's suggestion should work as WMC becomes a small window when resized.

but I have already said that this doesn't work

When I right click and choose "move", the video and audio stops playing and it won't let me move it anywhere, it just stays still.
