Am I able to put this in to my main CSS file or do i have to edit each page separately

Conditional comments are like any other html tags, so you can't put them inside your CSS file. Do you need to add that specific style for all IE versions? If you need to target it for IE6 or less, the you nay use

* html #holdpanel{
height:275px;
} in your main CSS file.

Assuming your css is included on all pages as an include, you could add a second include that has the IE bug fixes (your conditional include).
