New Window to Main Window

I am confused about a new window javascript I am using on my site

see what happens is the window pops up as my navigation which its supposed to do but when I want the menu item that is clicked to go to the main window it ends up in the pop up
I was wondering if any body can help me

If you are not using frames, the main window should be a named window. You set it like this

<script>
window.name="mainwindow"
</script>

then in the popup window:

<a href="index.htm" target="mainwindow">Home</a>

if you are using frames, just specify the frame name in the target
